► Situado en la actualidad, la historia se centra en Rokujo Miharu, un adolescente que sólo quería vivir una vida normal y heredar un restaurante de Okonomiyaki. Por el momento, su mayor problema es descubrir que el mundo tiene muchos rostros, algunos cotidianos y otros conservados en secreto. Así conoce el mundo Nabari, una realidad oculta en la realidad. Ajeno a todo esto, y sobre todo aislado a su propio mundo, entre la apatía y su aparente desinterés, una actitud que lo mantiene alejado del resto de sus compañeros, se encuentra Miharu. Sin embargo , Kouichi Aizawa y el profesor Tobari Kumohira intentan entablar una amistad con él, invitándolo a formar parte del Club de Ninjas que es objeto de burlas por parte de toda la escuela. Al pasar los capítulos, lo que al principio parece un típico enfrentamiento entre "buenos" y "malos", deja ver otro enfoque de la serie que tiene que ver mucho mas con el aspecto psicológico de los personajes, en la que ni los buenos son tas buenos ni los malos tan malos. Además pronto los límites entre bandos comiensan a volverse cada vez mas difusos a medida que ambos bandos comienzan a mezclarse o tejer relaciones entre sí.
► MIHARU ROKUJO ◄
Miharu Rokujo es un chico de 14 años de edad, y cursa en la escuela media. Posee en su interior un hijutsu muy poderoso, el Shinrabanshō. Pretende actuar indiferente a quienes lo rodean, a fin de protegerlos de que salgan heridos y siempre actúa inocente y lindo a fin de obtener lo que quiere. Recuerda muy poco de su infancia, y perdió a sus padres de muy niño.
► SORA KODOU ( YOITE) ◄
Yoite es un chico de 16 años de edad, ninja del clan Kairōshū que utiliza la técnica prohibida "Kira". Esta técnica se usa apartir del ki del usuario y lo focaliza en el cuerpo de un objetivo para controlarlo desde afuera, lo que puede romper los huesos del cuerpo o explotar completamente. El costo de la utilización de esta técnica es la pérdida de la vida de quien lo use, disminuyendo gradualmente sus cinco sentidos y, finalmente, muriendo. De acuerdo con el volumen 4, Yoite tiene aproximadamente dos meses más para vivir. Él siempre está muy sensible, ya que utiliza la técnica de Kira y casi mató a un hombre de un delivery sólo porque lo llamó "chico lindo". Aunque normalmente tiene una actitud enérgica en torno a otros, es grave e implacable cuando se trata de sus funciones como ninja, y esta al parecer fascinado con la muerte. Más tarde reveló que su amor por la muerte es el resultado de su propia incapacidad para morir. Su inmortalidad se atribuye al titular de la Shinrabanshō durante el periodo Edo, que fue un médico, que experimentó con la sabiduría de la Shinrabanshō en los animales, ya que normalmente los seres humanos morían. Como miembro del Kairōshū se desempeña en acabar junto con Gau la vida de quienes traicionen o manchen el nombre del clan.
